A generic framework for individual-based modelling and physical-biological interaction

چکیده
The increased availability of high-resolution ocean data globally has enabled more detailed analyses of physical-biological interactions and their consequences to the ecosystem. We present IBMlib, which is a versatile, portable and computationally effective framework for conducting Lagrangian simulations in the marine environment. The purpose of the framework is to handle complex individual-level biological models of organisms, combined with realistic 3D oceanographic model of physics and biogeochemistry describing the environment of the organisms without assumptions about spatial or temporal scales. The open-source framework features a minimal robust interface to facilitate the coupling between individual-level biological models and oceanographic models, and we provide application examples including forward/backward simulations, habitat connectivity calculations, assessing ocean conditions, comparison of physical circulation models, model ensemble runs and recently posterior Eulerian simulations using the IBMlib framework. We present the code design ideas behind the longevity of the code, our implementation experiences, as well as code performance benchmarking. The framework may contribute substantially to progresses in representing, understanding, predicting and eventually managing marine ecosystems.

The use of formal models in the design of interactive case memory systems
The thesis: generic formal modelling frameworks can be used to encapsulate knowledge about human computer interaction with a particular class of system, namely interactive case memories (ICMs). A generic modelling framework can be used to ensure that ICMs developed exhibit desirable interaction properties, and can be re-used for the development of multiple systems. Some formal modelling framewo...
متن کاملUsing X-Machines as a Formal Basis for Describing Agents in Agent-Based Modelling
This paper overviews a formal agent-based modelling architecture that has been designed around the need for multi-agent modelling of biological cells with respect to inter-cellular signalling and tissue, and intracellular pathways. The specific aim is to provide a way to formally describe individual components of a biological system as agents using a generic framework that is applicable to any ...
متن کاملMeeting Modelling in the Context of Multimodal Research
This paper presents a framework for corpus based multimodal research. Part of this framework is applied in the context of meeting modelling. A generic model for different aspects of meetings is discussed. This model leads to a layered description of meetings where each layer adds a level of interpretation for distinct aspects based on information provided by lower layers. This model should prov...
متن کاملA Modelling Framework for Generic Agent Interaction Protocols
This paper presents a framework to represent generic protocols. We call generic protocols, agent interaction protocols where only a general behaviour of the interacting entities can be provided. Our framework is grounded on the AUML graphical formalism. From this formalism, we identified five fundamental concepts on top of which we defined the formal specifications for the framework. We address...
متن کاملTowards a holonic multiple aspect analysis and modeling approach for complex systems: Application to the simulation of industrial plants
In complex systems, multiple aspects interact and influence each other. A vast number of entities are present in the system. Traditional modeling and simulation techniques fail to capture interactions between loosely coupled aspects of a complex system. In this work, we describe a generic framework for modeling and analysis of naturally distributed and complex systems based on Holonic Multi-Age...
